In my opinion CMS has 2 main issues
1. Generally not search engine friendly
2. Site ownership
Have SEO experts been made obsolete by CMS?

I think that your comment about "CMS making organic SEO specialist sort of obsolete" is quite misguided.
My team and I have developed what's the most advanced SEO friendly content management system or SEO automation tool out there today. However, in order to be truly efficient, the platform is built from the ground up with SEO firms and SEO experts in mind.
Only humans can integrate all the business environment dimensions require to make the best decisions. And as not all humans are experts at everything, lots of highly specialized individuals are required to serve in a variety of capacity.
So, yes SEO Samba makes possible to maintain a great number of search engine optimized websites but we leverage SEO experts to contribute, enrich, and continuously improve that process.
SEO CMS tools, no matter how good they are, have only part of the answer.
SEO Experts being made obsolete by CMS
I agree with Michel. Joomla provides one of the best SEO friendly CMS, an opensource and robust CMS, which caters to a majority of SEO friendly Content Management System incorporating SEO fundamentals as required by SEO Specialists.
However, SEO is NOT just about on-page optimisation, it also invovles off-page optimisation skills, which has nothing to do with the type of CMS you're using.
Hence, SEO Experts are here to stay.

This is not what we mean by 3 or 4 levels deep. We are refering to the number of links a spider has to follow from the home page.
